Just as the combined Quintesson-Decepticon forces begin their assault upon the Autobots trapped on Goo (see part 3), Galvatron and the Sweeps arrive, attacking the Decepticon deserters. Galvatron's might quickly brings his troops back to the fold, but Swindle professes his faith in the Quintessons. Galvatron approaches their ship to introduce himself to the "new leaders of the Decepticons."
Rodimus and Ultra Magnus are rather surprised at the sudden disruption of the attack, but they waste no time contacting Wreck-Gar and requesting the Junkions' help.
Meanwhile, Captain Faireborn has tracked Blurr and Wheelie to Io, where they are being attacked by indigenous creatures called lipoles, which have the ability to transform into missiles and self-destruct. Blurr refuses to escape with the transforming cog without Wheelie who is cornered by the creatures, so Marissa flies out of her ship using her jet packs and attacks them herself. The lipoles launch themselves into her ship, destroying themselves along with it.
Galvatron confronts the Quintessons, who imply the existence of a Decepticon Matrix of Leadership. Galvatron demands more information, but the Quintessons insist he destroy the Autobots before they reveal more. Galvatron complies, but the Junkions arrive and extract the Autobots from the goo; Wreck-Gar even manages to revive Springer. Despite this failure, Galvatron agrees to an alliance with the Quintessons.
Determined to learn who the Quintessons really are, Rodimus short-circuits himself so he can re-enter the Matrix (see part 2). The ancient Autobot leaders reveal that millions of years ago, the Quintessons used Cybertron as a factory and created the ancestors of both the Autobots and the Decepticons. The robots developed emotions and began to resent being treated as slaves, eventually driving the Quintessons off of Cybertron. For a time, the robots lives in peace, but the warlike Decepticons finally launched an assault on the Autobots. Unable to defeat the Decepticons by force, the Autobots turned to stealth and developed the ability to transform. The Autobots ruled once more until the Decepticons were able to mimic the art of transforming. Rodimus awakens with the realization that the Quintessons intend to retake Cybertron.
Meanwhile, the Constructicons have created Trypticon for the assault on Earth, while a Quintesson decoy ship disables the defenses on Cybertron. Galvatron launches an all-out assault on Cybertron...

Megatron was born several centuries after the end of the Second Cybertron War.
Trypticon was constructed out of a human city, apparently without its inhabitants even being aware of it.
